3DS - SD Card related question

I have 2 SD Cards for my 3DS: My main one which came with the 3DS and my secondary one.

I'd like to use my secondary to start a clean slate on Pokemon X. (Don't know why)

However, when I inserted my secondary SD card and fired up my Pokemon X, it had kept the save file.

I am unsure if deleting the data will affect my main SD.

my bro and I tried this with Fire Emblem and it appears the data is saved on the cartrage so there is no way to "Outsmart the system."
