Make sure Fighter Factory isn't included unless you say you don't, its an obvious answer.
Tools I wish to hear about are those that are external and not really MUGEN focused, by the developer's intent.

Tools I use:

- Sprites
= Not yet skilled enough on sprite editing
- Sounds
  = Audacity
- Effects
  = VEGAS Pro 14.0
  = Adobe AfterEffects

Sprites:

- Gimp, PaintShopPro, Blender (for 3d chars and stages)

Sounds:

- Cool Edit Pro 2, LMMS (for music)

Effects:

- Particle Illusion

Coding and mashing up things :

- Fighter Factory 3

- Mugen Character Maker (MCM... Fighter Factory isn't that obvious, imho. As many people keep using WinMUGEN or DosMUGEN... or they can even use Notepad for quick coding or other tools for compiling sff and other stuff)

- Cybaster's stage creator (yeah, lol, the one that makes a stage with one pic only, pretty nice stuff, used it many times especially for my parody projects or for stages which didn't need more than 1 layer)

Sprites:

- GIMP for cleaning and tweaking sprites or making my own sprites for stuff like character portraits, icons and occasional graphical effects.

Coding:

- Notepad++ whenever I want to make simple tweaks or corrections and don't feel like loading up Fighter Factory 3 to do it. It's also convenient whenever I want to look at notes left in codes from characters made by Japanese authors.

Sprites:

Susie Plugin:

I Use it to Extract some sprites from games, and Save it in .BMP Format. (I Use it for The Queen of Heart '99 & Eternal Fighter ZERO.)

AnimGet:
I Use it to Capture some Animation frames from games, To product the .air format of the character.

GIMP:

To Clean some sprites from sheets, and Index them.

MS Paint:

 To edit some sprites.

Fighter Factory Ultimate:
To add some sprites and animations for the character.

Fighter Factory 3:

Very Powerful version of Fighter Factory that i use, A Very better tool in case you add sprites (Since i am lazy to edit the background with ff ultimate..).

MUGEN Character Maker:

Old-type MUGEN Tool i plan to use to add Sprites/Animations for the character.

Coding:

Fighter Factory Ultimate:

I Use it for .cns and .cmd coding Purposes.

Fighter Factory 3:

New tool i use for .cns and .cmd coding Purposes.

Notepad:

In case to develop stuff with a Old-type MUGEN .sff & .air development tool. MCM (Mugen Character Maker)., I Use Microsoft's notepad if i want to do pure coding without fighter factory. (Like japanese authors always does.)

Mugen Help:

Old-type MUGEN Tool created by Chloe, Which encourages a bit by Showing the SCTRL/Trigger references to make a Character. (Because reading Elecbyte's documents will help you a bit with Character production.)

Effects:

I am not really good on this.

But at least here is one:

Susie Plugin:
I Use it to Extract some effect sprites from games, and Save it in BMP Format. (I Also use it in The Queen of Heart '99 & Eternal Fighter ZERO.)

ETC:

Debug Mode:

I Use it for Debugging purposes.

Training Man mk-2:

Debug MUGEN Character i use for testing purposes.
